Each world in universe/worlds/ has its own config.json, separate from the server's main one. It holds the world's seed and the rules of that world.
Settings worth knowing (from the official example)
SeedThe number the world was generated from.
IsPvpEnabledWhether players can damage each other. false in the official example.
IsFallDamageEnabledWhether falling hurts. true in the example.
IsGameTimePausedFreezes the time of day when true.
IsSpawningNPCWhether NPCs spawn in this world.
IsAllNPCFrozenFreezes every NPC when true.
IsSavingPlayers / IsSavingChunksWhether player data and chunks are saved. Leave these on unless you know exactly why you'd turn them off.
Like the other config files, it's read at startup. Stop the server, edit, then start it again.
The file also contains fields such as UUID, Version and WorldGen. Don't change those: they describe how the world was created.
